Echinococcus granulosus exhibits extensive intraspecific (strain) variation that may impact on the epidemology, pathology and control of hydatid disease, with important implications also for the design and development of vaccines, diagnostic reagents and drugs. Because of this polymorphism, it is critical that adequate markers for identification be found and applied effectively to discriminate between the strains. Here, various DNA-based approaches that have been used for accurate identification of these genetic variants based approaches that have been used for accurate identification of these genetic variants are summarised as are their application in molecular epidemiological surveys of cystic hydatid disease in different geographical settings. Earlier studies showed that the mitochondrial (mt) cox1 and nad1 genes provide useful markers for defining population groups and to infer phylogenetic relationships in Echinococcus. We have commenced a program aimed at identifying additional mt DNA markers to facilitate much more in-depth study of genetic diversity and host specificity in E. granulosus and the interrelationships between the various genotypes infecting humans, other species of Echinococcus, and other flatworms. We summarise our progress in sequencing the mt genome of E. granulosus and compare new mt DNA sequences among selected Echinococcus genotypes. A phylogeny including E. multilocularis and several genotypes of E. granulosus generated from a combination of the new and existing nucleotide sequence data supports previous phylogenetic analyses of the genus.
